MitoGeneExtractor can be used to conveniently extract mitochondrial protein-coding genes from next-generation sequencing libraries. Mitochondrial reads are often found as byproducts in sequencing libraries obtained from whole-genome sequencing, RNA-sequencing or various kinds of reduced representation libraries (e.g. hybrid enrichment libraries). It has been developed within the Biodiversity Genomics Europe project.
